Single Cell Sequencing Service for GSI.
Within the framework of the project “Establishment and Complex Development of National Laboratories” (identification number RRF-2.3.1-21-2022-00003), single-cell 3’ transcriptome sequencing and gene expression analysis for 16 samples, which involves writing of the complete expressed mRNA set of 16 individual cell suspensions to cDNA, sequencing it, and initial software processing of the results. The process consists of 3 steps: • Precise sorting of cells found in the analyzed sample using barcoding, where the barcode allows for individual identification and tracking of the cells. • cDNA synthesis from the 3’ complete transcriptome (total RNA set in the given cell) using a widely used technique in the scientific field. This step includes the creation of the cDNA library. • cDNA sequencing and creation of quality-controlled result files. As a result of the three processes and the barcode system, the complete active gene repertoire of the examined individual cells can be investigated through mRNA expression, and the results can be compared with other results in the scientific field. • The experimental setup is also suitable for single-cell studies of human and mouse cells. • Single-cell separation is performed by a specialist or under the strict supervision of such a specialist, using equipment suitable for this purpose, which can be owned by the Bidder or the Client. • The cost of transporting the samples to the Bidder, or otherwise the transport of the necessary equipment for single-cell separation to the location will be borne by the Bidder. • The further steps of the examination after separation will take place at a location determined by the bidder. Ensuring the IT and technical infrastructure necessary for the fulfillment is the responsibility of the awarded bidder. • After the complete processing process, the remaining samples must be destroyed by the Bidder in accordance with applicable legislative requirements. • The Bidder commits to the initial steps of software processing of the results. These are: read mapping, quality control, gene expression quantification, resulting in a quality-controlled gene expression matrix that the Client can use in further work. • At the end of the 3-step process, the Bidder will deliver or make available the entirety of the sequencing results created for further processing to the Client. This includes raw FASTQ files and gene expression matrices (cell-by-cell expression data). • The production of single-cell cultures is to be performed using droplet/microfluidics techniques, or another technique widely used in the literature with the same reliability, ensuring comparability of experimental results with international results. • Sample indexing and library preparation ensure the output of data in FASTQ format and cell/gene matrix, or other equivalent outputs with the same information content readable by equivalent software. Under the contract, the Client will order single-cell 3’ transcriptome sequencing and gene expression analysis of 16 samples in 2 equal installments. The sequencing of the received samples must be completed by the winning bidder within a maximum of 30 days.
